I want to replace an ELK-M1KP2 (which is also the main controller of the security system) and was wondering whether the ELK-M1KPNAV is a one to one replacement for it. Can the ELK-M1KPNAV be the main controller for the security system (I would guess YES) and is there a flush-mount option for it?

Yes the M1KPNAV keypad can be set to Address #1 and be used as the main interface for arming and disarming

Can it be installed flush mount? I can see the documentation mentions ” If a pre-wire box is used, it MUST BE a single (1) gang electrical box designed for “New Work”, and it should be installed sideways (horizontal).” Is there a particular “New Work” box that would allow the keypad to be installed flush mount?

I would suggest surface mounting the M1KPNAV without using an electrical box. The hole for the electrical box would have to be cut in perfectly with no gap in order for the M1KPNAV to cover the box.

Thanks Brad, I will follow your advice.
